I am seeing an extra ? at the end of my index? script - I have gone in under Modify Site Settings to eliminate the extra ? and am still getting it. My site works fine with it - didn't know if it would pose any potential problems.

I'm not sure how you managed to get it there, but it won't cause any problems. Have you made any modifications to the index.php file?

I was getting this too. It seems that flex automatically adds the ? to whatever you enter in the Script Name field on the site settings page. Try changing it to just 'index.php' instead of 'index.php?' or 'index.php??'. That should do the trick.
